Opening, Title and General Changes
Packaging and stuff
Here's a couple pics of the packaging and the
cardtridge. Even tough the cardtridges are slightly different,
they are as thick:

As an extra note, the Japanese manual has fold-out pages.
Health
warning, yeah
The first thing you'll notice is the healt and warning screen
that Nintendo's's been adding since 2004:

Far as I know, they're the result of a lawsuit, and this happened
after Mawaru Made in Wario's release, but before WarioWare
Twisted's release. For the record, here's what that screen looks
like in a JP GBA game:
(This comes from Rhythm Tengoku, by the way.)
Nintendo!
The Nintendo logo is a different color:

This was also done in the first game.
Intro
tweaking
Wario's GBA in the opening movie has added details (such as the
GBA logo and the Power light) and the buttons are a lighter
color:

Title
screen
Ah, the title. Notice the added "Co-developed by Intelligent
Systems" and the placement of "PRESS START!":

From what I've heard, some of R&D1's staff went to IS.
Obviously, this would happened between the releases of each version.
We aren't
that dumb...
In the menu, the R and B button icons have been changed to
resemble the actual butons:

Scoring
The "ten" (points) symbol in the high scores has been
removed rather than being replaced with "pts.":

When playing a
monkey tower or in the Spindex, "BF1" has been replaced
by "B":

In the high scores
screen, it says "High Scores" instead of "High
Score Best 3", unlike the first game:

Stage signs
The "Speed Up" signs have been replaced by
"Faster!", among others. To avoid being too image
heavy, each one is listed in its respective character page.
Shaggy!
For some reason, Shaggy's name has been changed to
Fronk. The change is even weirder since he was called Shag in the
first game:
